Hours: 6AM - 11PM:
The B15 bus loops around JFK airport and then heads off to Brooklyn. Take the B15 to New Lots Ave, which is the first stop of the #3 subway train. (Free bus-train transfer.) Take the #3 train, get off at Clark St.
Note: The #3 train is a long, nudgy ride with @18 local stops. Borough Hall is the stop right before Clark St. Be sure to pay attention once you reach Borough Hall, because if you miss Clark St, your next stop is across the river on Wall Street.
Hours: 11PM-6AM (overnight):
The B15 bus runs all night, though infrequently. The #3 train doesn't run from 12mid to 6:30AM.
Don't take the B15 bus after 11PM, because there's no guarantee that you'll make the last #3 train.
You can start taking the B15 bus at 6AM because the #3 train starts running at 6:30AM.
The upshot for overnight hours:
If you want to take mass transit to Clark Street, you will need to take other subway lines -- several lines with several transfers. I wouldn't recommend it for somebody who is unfamiliar with the subways. Take a cab, it's a quick ride during that time.

Link to the B15 bus schedule:

The Sunday schedule starts on page 11.
(This schedule is not too useful -- you're usually better off just waiting at the B15 bus stop at Kennedy airport.)

Go to the 34th Street stop on the B,D,F,N,Q,R,V, or W lines. They all stop at Herald Square, one block west from the Empire State Building.

Two ways from 55 Clark Street to the Empire State Building:
Much more walking, no subway transfers:
Walk from Clark to Borough Hall; catch the R train (24 hour train) to Manhattan; get off at 34th Street.
Much less walking, subway transfers:
Get on at Clark St. subway station for the Manhattan-bound #2 or #3 train, whichever comes first. (#2 is a 24-hour train.)
Two stops later, at "Fulton Street/Broadway/Nassau" stop, get off and transfer to the #4 or #5 uptown, whichever comes first. (Both are 24-hour trains.) This transfer/walk is a bit tricky, follow the signs.
Get off at Union Square (14th Street). The 'uptown local' #6 train tracks are right across there (no walk, 24-hour train), take it to 33rd St. Ask directions when you get out, it's a very short walk.
There's a possibility that in your #4 or #5 train, as it approaches Union Square, you'll hear an announcement that your (#4 or #5) train will be "switching to local tracks, making all local stops." You'll hear a groan from some passengers, but you secretly smile: you can stay on the train and it will stop at 33rd Street. Verify with another passenger that you heard the announcement correctly, since the intercom system often muddles words.

^ This forum's service answering questions doesn't get much better than that.
The only improvement I can think of is to actually meet FrancisOP at the airport.
